Protein Array Analyzer for ImageJ - the array grid do not fit my array layout

I am currently using you Protein Array Analyzer for ImageJ and I am finding some problems that I do not know how to solve. In step1 (single image analysis), when setting the three required dots forming angle, I can set the first two (hight-left, hight-right), but when setting the last one, I receive an error message saying “ Vertical number of dots incompatible with this circle radius… ”.

If I decrease the radius of the dot, then I am leaving signal out of the circle and I am not sure it will then read intensity properly. Furthermore, the dot layout is not constant as it is in the demo images provided by ImageJ, in my array they are distributed in groups of 4 samples with a slightly bigger separation between each group of 4, so even if I decrease the radius of the dot, the grid do not fit my array layout. Is there a way to set up the grid manually?

I would be really grateful if anyone could assist me with this.
