Find closest distance between particles


I have an atypical use case for Cell Profiler and am wondering if there is a supported function that easily accomplishes what I am trying to do.

I would like to find the “closest pass” or pixel distance between particles in a clump, such as the clumps seen here. To be clear, it is the gap distance in between particles in a clump that I am interested in. CellProfiler has an easy method to measure the distance between centroids, but this is not what I’m trying to do.

Any ideas?

If I understand correctly the question, what you’re looking for is the distance between the closest pixels belonging to different “blobs”. One way to get it is to apply single linkage clustering to the foreground pixels and get the distance between the relevant top-level clusters.
