I am wondering if anyone could tell me what’s the best way to do to this: I have an image in 2 channels (2 different stains). I would like to make one stain invisible, so that only the other one shows, for instance, the green stain is for all nuclei stained. The red stain is only for some nuclei. How can I show that some of the green stained nuclei are also red stained nuclei? Thanks!

So… you can use the Channels Tool to help alter your visualization options… ‘composite’ is what you want in the end I think.

This sounds like a classic colocalization problem. Those sorts of analyses can be very tricky, and should be approached carefully. Read the linked page for all the details.
